Now for the second time in a little over a month I've lost the contents of my inbox. I'm using Mozilla Thunderbird. Yesterday when I opened the program it just stopped and said it was building the index, after 30 minutes or so it said the program was not responding. I rebooted and tried to reopen Thunderbird and then it told me my inbox was full and needed to be compacted, I clicked ok and when the program finally loaded my inbox was empty. However all the emails that I'd already archived are still there. I've gone through mozilla's FAQ's and several help groups and looked in several places but apparently the emails are just gone. From what I've read on the help groups this is not all that uncommon. Since this is the second time I've opened a gmail account and am having all my emails forwarded to it in addition to my regular email program.

You probably know this already and it may or may not be related but when you delete a message it only deletes from view. Your mailbox size will get rather huge, hundreds of MB, in short order. You have to do the compress thing to get it back down to a manageable size occasionally.
If you have a lot of stuff in your in or out box that you want to save its best to sort them to different folders.
That said, I don't know how to retrieve the missing messages.

I have thousands upon thousands of mail in my inbox using Mozilla on multiple computers and never had a problem. Sorry I can't help you with your problem. I doubt how many emails you have in your inbox would be the cause of your problem.
